Dooku did know Palpatine was Sidious. As far as Anakin knew, Dooku was the Sith Lord who orchestrated the Clone Wars. Not to mention Anakin trusted and liked Palpatine so much, that he would have had a hard time believing he was a Sith Lord. Palpatine was a father figure to Anakin.
